I've been offered a job in Kuala Lumpur and I'm wondering what I need to negotiate in my work contract. I plan on bringing my wife and five-year-old son with. I assume my employer will handle the work permit documentation and shoulder any costs that come with, but what about, accommodation, schooling, healthcare, etc...

Believe it or not, lucrative expat packages are still very much the norm for foreigners moving to Malaysia. You should still expect a fair bit of help from your employer, especially if you're coming across for a senior or heavyweight position. Definitely negotiate accommodation as part of your package, and try and get as large of an educational allowance as possible for your son's schooling. Primary school slots in international schools can be scarce and expensive.
